Yes, yo do need to tag them. Create your VLANs in Mikrotik. Create VLAN-only networks in Unifi, matching the PVIDs in Mikrotik. Create wireless networks in Unifi, and there you can pick which VLAN they map to (right below "name" and "password", you have "network" combobox). For each AP, you can also pick the management VLAN in the device.

Now, when I connect the DMSE to both the main router (via the WAN 2.5g port) and the rest of our trunk via the SFP 10G it comes up with its WAN IP provided by the Mikrotik (on the 10.0.0.0/24 block) and it creates a VLAN on the default 192.168.2./24 block. Problem is that I (and also the Unifi APs/switches) can't reach any of those IPs internally.

You don't need to tag the VLAN on the Mikrotik end, only on the Edgeswitch. You mentioned setting the trunk port however you don't mention any VLAN IDs for the other ports on your switch that you are trying to pull an address from. Remember the trunk port is just a port to carry your VLANs between the switch and the router.
